As soon as you walk past the Persian statue, it will light up and sound an alarm, signaling a Rocket Grunt to come and attack you! Immediately after him, you'll have to fight another! Get used to it, because anytime you cross the path of one of those Persian statues, you'll have to fight them both again.
However, there is thankfully a switch that you can get to that will disable the alarms. You can find it by heading west, and then heading south rather than crossing the Persian statue. Sort of worm through the passage like a Z, not going down the path with the other Persian statue at it, and you'll eventually find a Scientist waiting down there for you.
After beating the Scientist, press A while facing his PC and then answer Yes to disable the security system. Now you don't have to worry about those Persian statues anymore. Before heading back, pick up the Guard Spec. right beside him.
Now on your way back, you can head to the left and pick up a Hyper Potion and Nugget as you head south and then to the west, or you can head back towards the beginning and fight a Grunt there before crossing a field laden with traps that force you to fight Pokemon when you cross them. The choice is yours. You can also just run from the Pokemon if you don't feel like it, but who knows, you might want to catch them.
There's a warp tile right before the stairs leading to the basement that will take you back to the entrance of the hideout. Handy if you need to get out of there in a pinch, but still a pain to walk all the way back.
In the basement, you'll run into Lance and his Dragonite again. He'll kindly heal up your Pokemon and will head off. Not much for you to do down here other than battle two Grunts if you feel like it. They'll tell you that you'll need passwords in order to open the doors around here.
Keep going east and you'll find the stairs leading to the second basement.
Inside of the second basement, you'll see Lance and his Dragonite there and he'll say basically the same thing, that you need to get the password, and will run off. Just to the north, you'll find a Full Heal, then a flight of stairs leading up, and to the left you'll find TM49 (Snatch).
In that room in the middle there's a Scientist and a Rocket Grunt working on computers. Talk to at least the Rocket Grunt and she'll cought up one of the passwords you need after beating her, "Slowpoke Tail."
Head to the southwest and fight the Scientist and the Rocket Grunt in the room. The Rocket Grunt will give you the second of the passwords you need, which is "Raticate Tail." Past the two of them, you can find a X Special and a Protein.
Once you have the two passwords, head to the northeast corner of the second basement and take that flight of stairs up. Just head straight west and fight the Grunt, then head down the stairs back to the second basement.
Ok, back in the second basement, you'll find another set of stairs right nearby. Take it up and you'll find TM46 (Thief) just sitting there for you. Then as you approach the password-sealed door (you DO have both passwords now, right?), your red haired rival will show up and talk about Lance and how powerful he is and whine and stuff, then just sort of push you off to the side and leave. What a jerk!
Right, anyway, pick up the Ultra Ball right outside of the door and then press A against the door with the two passwords in tow. Inside, another Rocket Executive will talk to you and say a bunch of stuff, then fight you!

After beating him, he'll say a bunch of stuff and will then run off. Then Murkrow in the room will walk over to you and, like a Chatot, it will blab back the password to the other door you saw upstairs.
Follow the Murkrow and it will lead you out of the place and right to where you need to be. It'll take a bit, but you'll eventually get there and it will unlock the door for you, then run off.
Head up towards the opened room and as you enter, you'll be cut off by another Rocket Executive! This time, it's Arianna! She and a random Rocket Grunt are about to take you on when Lance shows up to team up with you just in a nick of time. Sweet!

Lance has his Dragonite and it's at level 40 (!). It will use Fly most of the time and it takes any of the Rocket's Pokemon out in one hit. It's very difficult to lose this fight, really, thanks to Lance's Dragonite. Though the Pokemon aren't really that strong to begin with. If you really want a challenge, try KO Lance's Dragonite before the fight ends, heh (no he doesn't have any other Pokemon he'll use).
After the fight, Arianna and the random grunt (actually all of the Rockets) will run off, leaving you and Lance to deactivate the thing. You'll split the job and each have to fight three Electrodes, so get to work!

Go ahead and catch one if you want, otherwise just knock them all out. After beating all three of them, you'll meet up with Lance in the middle (you beat him to it!) and he'll give you HM05, which contains — no, not Defog — Whirlpool! Yes, Whirlpool. You'll need to earn the Gym Badge in Mahogany Gym in order to be able to use it, though.
Leave the hideout, heal up your Pokemon, and get cruising to the Gym!
