There's a lot to the Whirl Islands. In fact, there are four separate entrances to the islands! They're all connected underground through the caves and waterways that flow beneath the waves on the surface, though.
You are free to explore the Whirl Islands regardless of if you're playing HeartGold or SoulSilver, but you will only be able to find Lugia in SoulSilver before beating the Elite Four (you'll need to wait until later in the game in HeartGold).
Make sure you have the Silver Wing (you got this when you beat the Radio Tower) and the Clear Bell (you get this after beating the 5 kimono girls in Ecruteak City) before proceeding if you intend to catch Lugia.
To get to Lugia's Chambers, you'll want to enter from the northeastern entrance. This is the entrance closest to Olivine City. The others won't take you to Lugia, unfortunately, but you will be able to find a few items down there (nothing super awesome though).
Climb down the ladder, hop down a few ledges, and head on the raised land to reach some stairs leading you down. You'll find a monk guy down there, and he'll only let you pass if you have the Silver Wing. Go past him and you'll find the chambers down there at the bottom, right where Lugia will soon be.
Assuming you have the Clear Bell, the kimono girls will be down there waiting for you, and after a really cool ceremony, Lugia will appear and will wait in front of you for a fight. Save your game and make sure you're ready to take on the fearsome Lugia!
Lugia isn't quite as strong on the attacking side as its HeartGold counterpart is, but it can take hits like a champ. Lugia has a ton of HP, excellent Defense, and even better Sp. Def. Dark-, Electric-, Ice-, or Rock-type attacks are your best bet for doing the most damage to Lugia.
It has Extrasensory, which will do a pretty good amount of damage to its target. Rain Dance soups up its Hydro Pump to make it pretty powerful, but still rather inaccurate. Aeroblast is the cream of the crop for Lugia and it will do the most damage out of all of its attacks.
Make sure you heal every now and then and keep striking Lugia until it gets weak. Unlike the original Silver version, Lugia has no way to heal itself, as it no longer has Recover at this point. That means if you just keep up hitting it, you'll eventually get it weak enough to start tossing Ultra Balls or Dusk Balls at it. Heavy Balls may be an option, too, as Lugia is a bit heavier than Ho-oh.
You may want to consider using your Master Ball on Lugia to catch it in one attempt. You only get one Master Ball in your game (unless you get lucky in the Lucky Number draw or trade with friends), but Lugia is very helpful against the upcoming Elite Four and will almost certainly win you the fight. It is definitely worth it to catch Lugia in the Master Ball, but then you no longer have that Master Ball to catch other tough-to-catch Pokemon with, so you need to weigh that decision.
My best advice is to save your Master Ball and just toss Dusk Balls at it until you catch it. Save before fighting Lugia, start the fight out by weakening it as much as you can without taking up too much time, paralyze it or put it to sleep, and just chuck 20 to 30 Dusk Balls at it. If you don't catch it in that amount, reset and try the same strategy again. You WILL catch it using this strategy, but it just might take a few attempts and up to an hour if you get unlucky. But that way you still have your Master Ball.
If you don't feel like catching Lugia right now (or at all), you can go ahead and knock it out. You can then come back to this spot later, after you've beaten the Elite Four and the League Champion, and Lugia will be waiting to fight you again. That might be a better option for you if you want to move along with your game and don't want to get stuck trying to catch Lugia.
The choice is yours. Lugia is a great help against the Elite Four and learns a lot of awesome moves. It has amazing defenses and durability. If you use an X Defend and an X Sp. Def, it will easily shrug off most all of the Elite Four's attacks. It can do solid damage with Extrasensory and Aeroblast. I'd recommend switching Hydro Pump for Surf and keeping Rain Dance for extra power, or giving it Avalanche or Blizzard and Hail to deal with the League Champion's Dragon-types. But if you don't want it, don't worry about it.
After fighting Lugia, regardless of if you catch it or not, there will be no conclusion you need to stick around for. Just leave the Whirl Islands and head back to New Bark Town, with or without your new Lugia, and then surf east onto Route 27.
