Confused as to what's what? Well, it's far from perfect just yet, but hopefully this page will help you figure out the controls and the various menus. I'll try to add new stuff here whenever I can.

Controls
Move D-Pad
This lets you move around. Each step you move counts as one turn, giving all other Pokemon a chance to act or move. You will also recover HP after every few steps.
Run Hold B + and move D-Pad
Running lets you move quickly, and you can do this to travel at a faster pace. You will stop whenever you get to the entrance or exit to a room, or are nearby another Pokemon.
Menu X Button
Calling up the Menu pauses the action and shows you more options of things that you can do, such as attacks and items. It also shows vital information like the HP of all of your party members, your Belly meter, and how much Poke you have.
Items B Button
For now, pressing the B Button just cancels any current selection or action. But later on, pressing B will bring up the Item menu.
Basic Attack A Button
Pressing A executes a Basic Attack, which doesn't do a ton of damage, but it is quick and cheap and requires no PP to use. You can use a Basic Attack an unlimited number of times and don't have to recharge it. It also isn't affected by Weakness or Resistance. Remember, though: using an actual Attack will increase the amount of EXP you earn.
Use Set Attack Hold L + press A
You can use an attack that you have Set (from the Menu) quickly by pressing A while holding in L. The Attack that is Set will have a blue check mark next to it, and that is the attack that is used when you press L + A.
Throw Item Hold L + press R
After you get the Treasure Bag to store items in, you can set items similarly to setting attacks and can automatically throw an item by pressing L + R while an item is set.
Change Direction Hold Y + D-Pad
Sometimes you will want to be facing a certain direction. To accomplish this, you can hold in Y to stay stationary and then use the D-Pad to face a direction. You won't move, but you will turn your Pokemon in the direction that you face, as well as showing its range. Very helpful.
Wait Hold B + press A
Waiting a turn lets you see what your enemy will do, although its best use is while out of battle, where waiting will restore your HP at a quick rate. Do this if you need to restore some health and there aren't any other Pokemon around.

Here's some items, too. The Japanese words are raw for now until I can convert them into images, so if you don't have the Japanese language packs installed on your computer, you will need to install them in order to see them.

Items and Translations
ぼうぎょスカーフ Def. Scarf
When equipped, it increases the bearer's Defense by 8.
こんいろリボン Deep Blue Ribbon
When equipped, it increases the bearer's stats by 1.
いしのつぶて Gravelerock
You can throw to do damage to the target Pokemon. It can go over Pokemon in the way instead of traveling in a straight line.
オレンのみ Oran Berry
Heals your Pokemon's HP. If equipped, it will be used automatically when the user is low on health.
ピーピーマックス Max Elixir
Restores all PP for all of the Pokemon's moves.
リンゴ Apple
Restores your Belly by 50.
おおきなリンゴ Big Apple
Restores your Belly to full.
へんげのたま @Invisify Orb
Makes the target Pokemon invisible.
ももいろグミ Pink Gummi
Raises the intelligence of the Pokemon the Gummi is fed to.
まどわしのタネ Totter Seed
Confuses the target Pokemon (?).
ばくれつのタネ Blast Seed
Inflicts damage to the target Pokemon.
ふっかつのタネ Reviver Seed
If you have this in your inventory and one of the Pokemon on your Team is Knocked Out, it will be revived and the Reviver Seed will be used up.
